Full description or abstract To define the ECM composition of tissues and tumors, we have empolyed a proteomics-based method to enrich and identify ECM proteins and coupled it with a bioinformatic annotation of the matrisome defined as the ensemble of ECM and ECM-associated proteins. To identify ECM proteins important for breast cancer progression and metastasis formation, we used a xenograft model where human breast cancer cells of differing metastatic potenital were orthotopically injected into the mouse mammary fat pad. The poorly metastatic MDA-MB-231 cell line was established from cells isolated from a sample from a triple-negative breast cancer patient. The highly metastatic MDA-MB-231-LM2 line (denoted LM2), was previously selected and characterized for increased metastatic potential to the lungs. 6.5 weeks post-injection, the primary tumors were harvested, ECM proteins were enriched from tumors, and the composition of the ECM-enriched fractions obtained was characterized by mass spectrometry. We define the matrisome of a tumor as the ensemble of proteins detected in two independent biological replicates and by at least two peptides in one of the two replicates. Using this proteomics approach we show that both the tumor cells and the stromal cells contribute in characteristic ways to the production of the tumor ECM. Moreover, we show that both tumor- and stroma-derived proteins differ between tumors of different metastatic potential. Comparison of the matrisomes of MDA-MB-231 tumors and LM2 tumors identifies ECM proteins characteristic of poorly and highly metastatic tumors. This gene set lists the matrisome proteins secreted by the tumor cells and stromal cells in MDA-MB-231 tumors and not from LM2 tumors.
